Fi2000 Tuning issue

Hi all,
I recently put a set of Cobra Streetrod Slashdowns on my 2005 Boulevard C50. I also installed the fi2000r fuel tuner. I have a stock intake and filter but am looking at a K&N. I was wondering what the best settings would be for the pots. The only thing that concerned me is when the bike is idling, only the red LED on the tuner is lit when the manual says it is supposed to be the green one. When you give it throttle and back off to idle again, it goes to green for a split second then back to red. It idles slowly and like it is being chocked down and near stalling. Any ideas would be greatly appreciated.

I forgot to add that I never changed or flipped the exhaust gaskets but the bike only has 1700 miles.

I'm afraid the OP hasn't been back on since January. I don't know anything about the tuner. Have you tried contacting the manufacturer of it for help, or checking their website? They usually have default mappings they are happy to provide.
