that seems a little drastic... but not knowing what was (or wasn't, i.e. oil change, valve check ) done to the bike before you got it makes it a little tricky. And really 8 hours to put it back together? All he did is open the top... man I hate mechanics... in the end it'll cost you $1000 for them to have done nothing to your bike...

According to bikebandit.com the cylinders on both are the same part number. I'm sure the engine will work fine but you are better off calling a Suzuki dealership and asking someone in their service department if the engine would be direct swap.

Kinda sounds to me like they think they have you by the balls due to lack of knowledge / experience and may be pushing for them to repair it because they see an easy money mark. But then again I don't have much experience yet with these engines either and haven't seen everything on yours. So take my thoughts as just a pondering....
If you do go the route of a used engine off ebay or something, I wouldn't even have them put the bike back together. I'd just take it as is, make sure I had as many of the parts from it they could locate and swap the engine out. Then take the supposed fried one and use it as a learning tool for rebuilding.

If you have a friend or a friend of a friend who's a mechanic, go back to the shop and have them have a chat... Have your friend tell them what time it is!!!!!! The more I think about this the more I'm getting frustrated,...and it's not even my bike!!! hahaha

As has been mentioned before. Right now you are at the mercy of the shop. You don't want to piss them off. Have them put it back together right and get it out of there.

Without measuring the bore we don't know how much wear it has. Blue streaks on the cylinder wall means serious heat. As a (jack of all trades) mechanic I can't make a resonable judgement. What ever you do, (repair or replace) make sure you have a written warranty. Rent a crane and drop it on the persons house who sold it to you. I would never sell a defective vehicle to an individual with them NOT knowing it.
